Peptide Sequence, Molecular Mass, and Identity
A peptide name, amino-acid sequence, and measured molecular mass describe related—but not identical—aspects of identity. Responsible documentation shows how those pieces fit together.
Amino-acid sequence
The sequence specifies the order of amino-acid residues. Modifications, terminal groups, disulfide bonds, isotopic labels, and conjugates can change the expected molecular form even when a familiar base name is used.
Calculated molecular mass
A theoretical mass is calculated from the declared sequence and chemical form. The calculation should state whether it refers to average mass or monoisotopic mass and account for relevant modifications, counterions, or terminal chemistry.
Observed mass in LC-MS
Mass spectrometry commonly detects charged ions rather than a neutral molecule directly. A report may show several charge states, adducts, fragments, or deconvoluted mass. Interpretation should connect the observed signals to the expected form within an appropriate tolerance.
Why a name is not enough
Names and abbreviations may be used inconsistently. Two materials with similar names can differ in sequence, salt, terminal modification, isotope composition, conjugation, or formulation. The labeled identity should therefore be checked against a precise specification.
Why mass is not the whole identity
An expected molecular mass is strong supporting evidence, but different structures can sometimes share or closely approximate a mass. Retention behavior, fragmentation, reference comparison, or other orthogonal evidence may be necessary when the research question requires greater specificity.
